How are you trying to do this?
Works for me.
Right click on the green ball. It asks if you want to clear ON DECK.
Say Yes... Bazinga.

How about step by step so I can match you.
How do you get them on deck; right click the thumbs or from the queue?
One at a time, or a bunch selected?
Anything odd about the images?  Suffix?

(Sorry for the delay)

A: Folder view
1. Ctrl A OR marking some thumbnails
2. Right click
3. Place on Deck OR click the green dot to go to deck view

===========================

B: On deck view
1. Left click on (one/some/all) thumbnails
2. Right click: "remove from deck" OR hitting the DELETE on the keyboard
3. Click on the YES option

NO GO HOUSTON...

Bazinga works fine if one want to clear ALL the photos.
But what if one want to keep some and remove others?

Maybe you are mixing two operations.
One operation is DELETE.
If you delete from the ON DECK, you actually are deleting as if you were in teh main folder.... image goes to recycle bin.
If you have the images in the queue and hit delete on the keyboard, the ON DECK will delete but the images are retailed in the main folder.

If you right click the thumb (s) after selecting which ones, you click Remove from ON DECK

Right click,
Remove from on deck,
YES.
Photos still remain on ON DECK.
