I've attached two examples. The nice one has the Perform profile to profile conversion ticked. It's a good match to the filtered RAW.
What I'm experiencing seems to affect images from my 50D as well, and contrary to what I said in the first post, jpegs too.

Now that you include JPGS in the problem, that changes the problem from Raw to colorspace/
OK we need you to look at the color space in which your two 'different' jpgs are saved.
Easy to do.... just hover the mouse over the thumb of each jpg and note the information at the lower left of the screen in the Hot Bar.
Also hover over the raw image thumbnail and note that color space.
Next test is to also note whether the profile named has asterisks before and after.
Next test is to do what Tony showed you in his screen snap; create a JPG but UNCHECK the Profile Conversion. See Snap. No check in that box.
That Jpg should be identical to the Raw image. That JPG should show the same color space profile as the Raw when you hover over the thumb.
The next snap is a sample of the hotbar where you read the information
Last snap shows Raw and Jpg identical.
